Have you altered the polarity of everything? You should have negative earth. The ind is definately the small wire on small terminal. The ammeter may indeed go negative depending on where it is in the circuit. If you have not changed the ammeter around I suspect you have not changed polarity. You may well have blown the diodes in the alternator! You can check these with a multimeter.
